There are currently three types of crystals that do not stack. This happens because of a difference in NBT tags depending on where the crystals are from (spawners, regular mobs, commands).
This has been fixed. You can now trade your old crystals for the new ones at /warp crystals.
Spawners are not dropping crystals. This is being looked into.
