About the Bug

The custom hoppers are not working, and regular hoppers are clogged.

This is happening because hoppers will not transfer heads. I'm looking into workarounds, but I'm not sure how to fix it atm. You can start by making sure your hoppers aren't leading to things that heads can't transfer to.
